You can make WinSCP select (highlight) files that are new or different than in an opposite panel using Compare directories function.

This function is available in Commander interface only. To find it, go to Commands > Compare Directories.

The function does not take subdirectories into account (neither their plain existence nor their content).

By default files are compared by their last modification timestamp. You can change a criterions in preferences.
