When I use ftp://ipaddress then I can connect but I can't do automation (since I'm using the url) But if I don't use the URL it won't connect even if I use ipaddress:portnumber. How does winscp know what protocol to use when not using the url prefix?

You can use the URL prefix in "open" command in script (what is preferred anyway) instead of opening session from command line.
