Well, the .sh extension is included in default list of text-file extensions. While your file is actually binary. So please make sure you force binary transfer mode.

When I copyed *.sh files from Windows XP SP3 to Linux server WinSCP changed its contents.

Windows XP SP3 - with all available updates
WinSCP: 4.1.8 (build 415)

Linux Slackware 12.2 - new instalation (2 days old)
OpenSSH_5.1p1

Used protocol: scp

I downloaded this files on Windows pc and than I moved to Linux pc:
