This cannot possibly be cause by WinSCP. You should seek an advice from provider of your server software.

Hi

I have dropbear running on my Linux embedded system. Although I logged in as "user", the file is copied to a "user" only directory with root permissions.

I then login as user, and of course cannot chmod of file
