First, make sure you have hidden files showing enabled:
https://winscp.net/eng/docs/ui_pref_panels

If using FTP protocol, try to force listing of hidden files:
https://winscp.net/eng/docs/ui_login_ftp

Also it's possible that your server simply omits hidden files from listing. To verify that, check (or attach) a session log file.
