The problem is that both connection have a tunnel

Testing I've found the problem. Both connections have tunnel and the local tunnel port is set to autoselect. Both get the local port 50000.

If I change one connection local tunnel port to 50001, then the problem is solved.

Please enable logging in both instances of WinSCP. Suspend and resume your machine, let WinSCP reconnect and attach both logs here.

Sorry, I was waiting for email with answer.

Yes. WinSCP shows a server name and when I connect with Putty, it connects to the other server.

Do you mean that after you wake, both instances of WinSCP are connected to the same server, even when they were connected to different servers on suspend?

I upgraded to latest version 5.7.6 (Build 5874) and still have same issue.
Windows 8.1 Pro
Transfer protocol: SFTP
GUI interface style: Commander
When I have two separate WinSCP applications with different servers by SFTP and suspend OS, when I wake up OS, one of the
WinSCP application is connected to the server in other WinSCP application. If I open Putty it connects to other server.
