You can run two instances of WinSCP. Or you can "synchronize" common root of the two directories and use exclude mask to exclude all directories except the two, if it is feasible.

what i meant was the option of "keep remote directory up to date"

synchronizing two directories at once

the sychronize directory feature works very nicely but i need to be able to have it update 2 directories at once. i can do it by highlighting two sub-directories within the same directory and checking "selected files only", but i need to do it with directories in totally different directory trees. is this possible?
