raspberry pi 3

Hello,
I recently purchased and have been exploring a Raspberry Pi 3. Of all the ins and outs I'm learning, the one that is, currently, most difficult, is permissions. Some programs I would use for PC to Pi file transfer do not have permissions on the Pi 3. WinSCP is one of them. When I specify using sudo on the command line to open the Pi, opening fails. When I try to transfer files with the default command line to open the Pi, file transfers fail because of lack of permissions.
Is there anything to be done?
