Keep remote directory up to date

When using the Keep remote directory up to date feature (with Azure Web Sites) all files get reuploaded on initial synchronization, and on modification of one file in a folder, all files within that folder get reuploaded.
The issue appears to be in the timestamps of files. Either please add an option to keep the directory up to date based on file size (just like when running Synchronization) or fix this issue somehow. From the logs, I can see that the the time returned from running
MDTM /site/wwwroot/.deployment
213 20150601202053
seems to return time with seconds, however in the directory listing, seconds are just displayed as 00. Is there any chance for a fix or solution?

I created a new Azure Website for this since the logs could contain sensitive information. But the behavior was reproduced:
1. I connected to the site
2. I ran "keep remote directory up to date" with Synchronize on start triggered
3. All files got uploaded again
4. I then changed one file in a folder and the whole folder got uploaded again (without the subfolders, only the contents)

I have ran the program and reproduced the issue with the version you sent me, the log is attached below (as private file).

After the first synchronization, which uploaded all the files again, I made change to file "subfolder2/file2.txt" but the entire content of subfolder2 got reuploaded.

The FTP is running on IIS, and you can create the same environment without any signup required here (select Web App) so you can test it and try to reproduce. I can eventually record a video of the reproduction steps.

I uploaded the file - I am using Windows 10 10586 build, it seems to be doing only with this site/files - others seem to be just fine - I am not sure why it is happening.

Sorry for late response - been overhauled with work. I think I forgot to click "Add attachment" when submitting last time. Added now, attached as private file.

Also, it appears to be only happening with some directories for sync while others are fine - no idea how to explain this behavior.
