WinSCP would automatically hide only files/folders that it knows to be "hidden".
Those are either files/folders starting with a dot. Or files/folders that the server explicitly marks s hidden. What only SFTP version 5 and WebDAV allows. Your server clearly does not do this.

Instead, you can setup a filter like $RECYCLE.BIN/;System Volume Information/.

But the filter is not persistent.
