Uploading Files looses existing links

We have developed our software deployment structure around having a managed repository for our software which is then linked into the various sites that we host.
We want to use WINSCP but are having trouble configuring the upload process for binary type files so that the files are overwritten rather than replaced (losing the links required).
The user account has full access to the repository and owns the files in question. The files are .swf
We use the Commander type interface on Windows 7 linking to a Linux Server
