These are few suggestions:

- using diff on individual files when comparing directories vs. just size and timestamp of individual files.

- using diff to compare individual files;

- using external diff program to compare individual files;

I use WinSCP to keep a couple of remote software installations in sync and finding differences with minimum "false positives" would be extremelly helpfull.
