If you want to limit the options.txt mask to a specific folder only, you will have to use full path.

Or explicitly include all files in the config folder: config/*

Or you can use WinSCP 5.20 beta, which allows a relative mask: ./options.txt

Here's the logs and all you requested.
The masks just have the config directory and the options.txt file.
The Remote_Files.zip is the files/folders that are supposed to sync.
And the Local_Files-After_Sync.zip is what gets synced to my computer.

Sorry it took so long to get back to you, I'll get to it right away.
One question though, how is the log going to help?
This looks like an intentional design choice, not a bug.

Please attach a full session log file showing the problem (using the latest version of WinSCP).

To generate the session log file, use /log=C:\path\to\winscp.log command-line argument. Submit the log with your post as an attachment. Note that passwords and passphrases not stored in the log. You may want to remove other data you consider sensitive though, such as host names, IP addresses, account names or file names (unless they are relevant to the problem). If you do not want to post the log publicly, you can mark the attachment as private.

I need to synchronize only specified files and folders in a location.
Unfortunately the file mask is getting applied to the contents of the specified masked folders.
I've tried using wildcard include masks in both folder and file mask lists.
