The bug was there for over 4 years and no one ever reported it.
I've found and fixed it only a week ago and here you come reporting it :)

I've added it to the tracker now:
Issue 2140 – The “Keep temporary copies of remote files in deterministic paths” option applied when duplicating remote files via a local temporary copy and with custom commands, breaking their functionality

I'm sending you an email with a development version of WinSCP to the address you have used to register on this forum.

FTP copies a file with content from another

Preference/Storage/Keep temporary copies of remote files in deterministic paths
if this setting is enabled (no problem if disabled)

FTP copy/paste or Duplicate command
copies a file with content from another
the copy/paste dialog box begin with the good file and change to another picked up in the temporary folder (from precedent copy or an opened file).

Is there a parameter I am missing?
