You cannot do this from script. By you can pre-configure WinSCP to disable caching. This FAQ may give you an idea how to do that.

Hello all
I i'm using script functionality.
Is there a line of code that disables caching?
Can the last searched or connected directory be cleared so that a new connection is made?
I hope i explained myself clearly above.
