I have added this issue to the tracker:
Issue 2458 – After opening session in PuTTY, WinSCP process is never closed
I'll look into it.

After launching PuTTY via WinSCP, the WinSCP process cannot be fully closed.
A WinSCP process keeps appearing in Task Manager.
