First, WinSCP has preview enabled by default, so you should have been "warned" about the deletion, haven't you?
Now, fearing a deletion of everything again, I set the synchronize command to be local, so I just have a backup of it and not an auto-replacing one. However, there are certain directories that now always backup/download the files. Nothing has changed with them ever, and yet they always back up. Set -critera=both, =time, and =size, and it behaves the same.
I set it back to Synchronize Both, and it behaves like you'd expect, only copying locally the new or changed files.
