If both Compare by time and Compare by size are checked off, it will only still Compare by time only and report both files are the same even if destination file size is different. If you uncheck Compare by time and just leave Compare by size checked off it will work correctly and notice the files are different.
This is on the version 4.3.3 running Windows XP and using standard FTP protocol.
Originally found problem with Command - Synchronize, but problem also appears if dragging and dropping a folder from local to remote and selecting new and updated file(s) only.
