I cannot reproduce the problem. Can you? (following the steps from your post)

Do you restart WinSCP between 4 and 5?

I think I found a bug :

1- Create a new site, write an IP as the host name, root as the user name, and a ppk as authentification.
2- Login
3- Open Putty session
4- OK : putty connect to the IP
5- create a new site with a different IP than previous one, root, ppk.
6- save the website and select the same name as previous one
7- accept to overwrite
8- Login
9- Open Putty session
10- KO : putty connect to the previous IP and not the new one.
