You have probably turned off a preference option Automatically refresh remote directory after operation:

Server side does not refresh automatically
When I upload a file, or delete a file: The server side window does not display that change until I manually hit update or Ctrl+R, and this has only been going on for maybe the last two months.
It is doing the file operation. It just isn't showing the result.
