If you use Upload button instead of Ctrl+V, does the problem occur too?

If you turn on Enable transfer resume/transfer to temporary filename, does the problem stop occurring again?

We are using winSCP for a company project to upload employee documents from a network drive and load into Ultipro (Ultimate Software). We had members of Ultimate set up the SFTP and all was working fine when we did a test run last week. Now when I went to go load more documents I can only move over one at a time and when trying to do multiple it will just replace the one file at random with another and will still only display one document. Any assistance with this would be greatly appreciated!
