Most FTP/SFTP servers do not support any kind of file checksums:

Without that, synchronization by contents basically means downloading/uploading all files. And that's what WinSCP can do :)

using the Git we lost possibility to check comparison criteria by modification time when we want to synchronize (publish) the changes to production instances.

Is there any chances to get this comparison criteria ?
