In version 5.5, which I just downloaded, disabling 'Optimize connection buffer size' does indeed solve the problem.

This is not in the global preferences, but rather in the settings for the connection. To disable it:

Edit the Session
Click the 'Advanced...' button
Select 'Connection'
Uncheck 'Optimize connection buffer size'
Save and enjoy downloading large files once again.
