Remote Command cannot find shell script

I'm sure somebody has had this happen to them. When I right click to run a Unix shell script it cannot find it. I have changed my connction profile so that the shell is /usr/krn but it seems that it is not seeing my .profile and reading it to include my path's. Any ideas?
