How to have a base directory and from which the favorite locations work.

Explained: I have a php-laravel in var/www/html/...
and I have some apps (php-laravel) in home/apps/ like:

home/apps/app1/...
home/apps/app1/...
home/apps/app1/...

so, I need that my markers:
like BASE_DIR/app/htto/controllers

How to my markers works in all base dirs? Only changing the base dir.

I do not know what you mean by "marker".
If you want to change working directory in WinSCP script, use:

cd home/apps

Sorry, I do not understand what "bookmark" do you mean. Do you want to somehow use WinSCP GUI bookmarks in the script?
