Synchronize. Why app-modal

why does it have application-modal dialog boxes showing progress?..

Couldn't we at least be allowed to minimize WinSCP during long sync operations.

WinSCP currently creates only one connection to the server. The connection is occupied by synchronization, so you cannot do anything else meanwhile. It may change sometime in future :-)
